I use an external flash and bounce it off the ceiling when photographing our gliders. This brightens up the room without popping them directly in their eyes. That doesn't seem to bother them a bit, and it completely eliminates red-eye in the photographs. If you only have an on-camera flash, you might try using some sort of a diffuser. For lack of anything better, try taping a layer or two of wax paper over your flash. Good luck!
