The bonding process should be fine, if: you make sure that the time that you hold her and spend time with her in person (touching her in some way or another) dramatically outweighs the time it takes you to put her back into her cage. If she associates your hands as the things that always put her back in the cage, then yes, it can easily hurt the bonding process. Letting her run in a room will make her very happy, but make sure you are spending a lot of good one-on-one time with her while she's out as well and you should be fine.
