Yes, she definately can get pregnant with a baby in the pouch. The embryo can stay dormant until the baby in the pouch is weaned.
If you don't want more babies, separate them NOW and hope its not too late. I would also suggest getting your male neutered as soon as possible if you don't want them to have anymore babies at all.
