I have the same problem.. but I got some suggestions from a few people at sugarglider.net. I take a jar and pour beer(bleh) in it and set it beside my glider's cage. IT works suprisingly well :) They don't get in his food much anymore. And in the mornings I take the food out of my glider's cage and put the dishes on top of his cage. So, the flies get the leftovers. Everynight I clean the dishes really well, etc...
As to whether it would hurt your glider to eat a fruit fly... It probably wouldn't. I mean, when they are out in the wild they eat a lot of bugs and such. I wouldn't go *feeding* the flies to him, but if he eats a few it shouldnt hurt him
